Genome-wide identification, classification and expression analysis of the PHD-finger family genes in Chinese Cabbage (Brassica rapa L.)

Abstract
The plant homeodomain (PHD) finger protein is a kind of zinc-finger protein were found in all eukaryotes and plays an important role in regulating plant growth and development. In this paper, 33 PHD-finger family genes were identified in the genome of Brassica rapa L., which were distributed on nine chromosomes, and different PHD-finger genes have significantly different structures. Phylogenetic analysis of 72 PHD-finger family protein from six species revealed that they could be grouped into five clusters. Based on the expression analysis of RNA-seq data, the PHD-finger family genes have the highest expression in flower of B. rapa , and have different expressions in sterile and fertile flower. BrPHD08, BrPHD25 and BrPHD30 are orthologies of MMD1, SHL and MS1 which are related with pollen development of Arabidopsis, and three BrPHD genes have significantly different expressions in sterile and fertile flower, indicating that three BrPHD genes might involve in pollen development of B. rapa. These study provided a basic information for PHD-finger family genes in B. rapa, our findings also provide clues for further functional analysis of BrPHDs and candidates genes with pollen development in B. rapa.
